I think it depends on what you're looking for. If you're looking for some cheap common fish it's probably better to go to the pet store. If you're looking for something they don't have then you HAVE TO go to a breeder or auction.

try AquaBid.com I just received my first purchase and couldn't be more satisfied. 8 saulosi cichlids for $27, including shipping. LFS quoted me "8 or 9 bucks" each.

Before you buy any more fish, buy a liquid test kit and post the parameters so we can help you with your gasping fish issue and you don't lose anymore fish.

Now on to your question, if you are always looking for the cheapest price then always search around as different fish will be cheaper at different places, but if you are looking to start a relationship with a LFS (Local Fish Store) then spend a few extra sheckles and buy there. My LFS is always the cheapest around and knows what I have so when I ask about something, he has said to me "you can buy that if you have another tank to put him in" and that has saved a few headaches. Also his fish are acclimated to my water as we get from the same source.

I definitely agree that spending a few more bucks at your local fish store is worth it to make a relationship. I've noticed my two LFS tend to be a bit pricey compared to online or Petco, but they have more of the "exotic" things I suppose you could say.

It's also nice because like dylan said they know what you have in your tank and can be very helpful when you are making a purchase.

But I have heard great things about aquabid.com, I've never purchased from there myself though.
