I just set up my tank last week with two mollies and one of them is sick. I am not sure what is wrong, so I am hoping some of you can help me with your experiences.

The sick molly was lethargic right after I brought him home, and then perked up a good bit and started acting like the other one. Then last night I found him sitting on the bottom of the tank, barely able to keep the current from pushing him around. Upon closer inspection, there appeared to be a dark layer of dust on top of his head and down over his face. Whenever he would get up and swim, it seemed he was so weak his body was curling.

I went into action last night and did a partial water change, a quick salt dip, and added fungus treatment to the tank. It hasn't seemed to make a difference yet. :(

Since the tank is new, the ammonia and nitrites are at zero. The pH is about 7.0 but I am trying to get it to go higher, and there is a small amount of salt in the tank (just enough for mollies).

Any ideas?

First you should have considered doing fishless cycling. here go to this link to learn about fishless cycling!! http://www.myfishtank.net/articles/fishlesscycle.php

The molly probably has ICH, from stress. The Ammonia will become high soon and both your mollies may die. Then Nitrite will take over and that's even more dangerous that's why it's usually best to do fishless cycling!!!
