Please Help, killed some fish

I have a 55 gal tank with two Fluval 303 filters. Yesterday I decided to clean one of the filters since the water flow was very poor coming out of it. I cleaned the lines and removed some of the bacteria inside the filter and replaced it on the tank. About an hour later, every fish in the tank was at the surface of the water like they were trying to breath in air. (verticle position - even my two flounders were on top of the water) I tested for ammonia and PH and they were OK, although I did not take a sample from the bottom of the tank (now I think of it). I lost two large cat-sharks, and would like some input as to what I may have done wrong so I don't make the same mistake again.

Do you have an airstone? Did you check for nitrites/nitrates? Do you have any carbon filters?

It could be lack of sufficient O2 from stiring up bio-filter or you may have had gill fluke attack outbreak from disturbing bacteria culture in your filter system. I lost a 1/2 tank fof fish in 5-6 hour period after installing a HBF. After another 10 hours, only 13 of 78 fish remained. I had to treat them with anti-bacterial. But I have to say sadly  usually by the time they're gasping for air at surface, medication is usually ineffective. Out of that 13 fish treated, I only have 3 sucessfully live till this day. Anyways, this is more likely to occur in new or fairly new tanks. Well established tanks usually will not see this effect, unless new fish are introduced from a different LFS, from different bacteria strain in water system. *crazysmiley*
