from a biological and mechanical viewpoint....what effect do caves and deep rececesses(example: tubes) have on on circulation/water cleanlinessl?

err, well, if they get no water circulation they can collect "dead" stagnant water. Mostly because waste will get into the cave and won't come out. Waste in non-moving water means lots of released ammonia of course. That's why it is preferable that caves/pvc pipes/decorations have lots of large holes so that water can move through more easily.
