Ya I've had a 5 gallon nano reef for quite some tiem and i recently put it all into a 20 gallon tank what i did was i mixed the salt water and go tall that stuff right but i left enough water out fo the tank so i could use my already set up water from my five gallon so i coudl in essence jump start the whoel thing....is that bad? i only waited about 5 mionutes then i transfeeredeverything from my five gal. : live rock corals and my sand substrate. but the top of my sand is brown would i simple vacuming take of it or am i removing necessary bacteria?

the brown is probably diatoms and can be vaccumed up, but you should also try to figure out what is causing them...as far as only waiting five minutes that could have been problematic because 1) the salt might not have mixed well and 2) the temperature might not have been correct. as far as transfering your old water and such that is fine
