And, so long as you don't drain the tank and let it dry completely, you can change as much of the water as you like. Remember that the bacteria live on the surfaces of things, not in the water itself.
Oh, and if I may, I'd like to point out that I think your largest cory fry might be better off in the main tank right now. The important thing is that he be able to fend for himself. He'll have more room to grow and he'll be living in a more established tank if you put him in the 20G. Of course, do what you feel is best, but I don't think it's as simple as his being fine in either tank; I think living in the 20G will probably be better for him (and, if the betta really pesters him, he can always be returned to the fry tank).
